Top Bar Colors and Menu Mouseover styles not updating uniformly

Some colors are updating but Top Bar Right | background, Top Bar Middle background, Search Bar background are not updating no matter what i try. I read in some threads that having it Theme Skin set to - Custom Skin - will prevent the colors from changing but it is the opposite for me.  If I set one of the other color options it overrides my color settings. Also my menu mouseovers (Line above menu etc.) refuse to update as well. No matter what I select. Am I missing an important Global setting somewhere?
