Menu overlap

In the menu for the site we are working on the menu seems to overlap on the bottom with lines that normally have a color that appears in that area.  For some reason the menu overlays and is transparent.  In the Splash demo the menu does not overlay.  See the screenshot below for an example.  We would like for this to cut off at the menu with no overlay, can you point where I would go to correct this?

There is but it has a .htaccess block on it.  Is there a way to send you the login credentials privately?
