Where do you control what goes into the header? Links, images, and social icons? I've searched the documentation, I can't seem to find any information on it.

Which header section you mean? Because most elements related with header you can find at http://themes.muffingroup.com/betheme/documentation/#header

For example, here is a site we built using the avada theme. To the right, in the header, there are authority badges.

How would I emulate that in the Be theme? How do I add social icons there? Where are the social icons set? http://doug.angelosign.com/

Ok we see what you mean but at this moment we do not have anything like that included into theme. We'll consider it while future updates.

In this case you must create menu first (like any other menu) and then in Appearance > Menus > Manage locations section you must assign this menu as secondary.
