Page ID and Anchors
I’m assuming Custom | ID is what is commonly known as Page
ID. It appears that MB only has the ability to put an ID on the Section. Where
is the anchor option to put an ID on the element level. I also noticed that the
VC is missing the anchor option as well.

no, Custom ID is nothing like Page ID. We suggest to check the doc http://themes.muffingroup.com/betheme/documentation/#menu (especially Smooth scroll part) where we clearly explained what for ID's are and how to set up one page links.
