What kind of cookie plugin did you install? We do not support any of them and we are not sure what kind of damage they could make.
If your links were changed on the Muffin Builder only, then you can use our plugin, to switch the links to the HTTPS.http://muffingroup.com/plugins/mfn-migrate-cb.zip
