Header spacing and adjustment

Hello.

I am having some issues with the header section. I am not sure how to have the menu be transparent with any of the colour background. I am using a "from scratch" setup.

Please go to Betheme -> Theme options -> Header & Subheader -> Header, and change the height value to zero:
