If you mean to migrate from elementor to the BeBuilder, there is no magic way rather than moving everything manually. But it shouldn't take you long as BeBuilder is very intuitive and fast. Most things you can just easily copy.

Header Builder is not built-in directly into theme. It means, you can edit header directly from TEMPLATES as you said.

In such case, I recommend to remove Betheme and install it once again. Maybe via FTP to make sure that all files were copied properly.
