Center no-repeat AND center repeat are actually 'center center'
So one center means that they are centered on both axis.

Then go to theme options>header&subheader>subheader and set the padding.
Then use only the subheader to display images.
The image in the header is centered correctly but since the subheader goes over it, it gives the impression of misalignment.
