Help with Boxed site please

I had originally built my website full width, but last night the client asked me to box it. I selected boxed in theme options and as you can see on my home page[Links visible only for registered users] the slider is boxed, but the muffin builder (rest of the website below slider) is boxed in a minimal way and stretches as the screen is stretch. I suspect I have changed something to cause this but I dont know what that is. Any advise is appreciated.
