url migrate link to old site, not to the new one

Hi there,
I need to migrate a site from a third level to a first one.
I used BackupBuddy to do this but the links on the new site (mysite.com) still point to the link on the old site (domain.mysite.com).
I also tried to manually updated the links in the database but the problem remains the same, related to buttons and photos for what I could see, but I do not know if there are any other problems.
I opened a ticket with BackupBuddy but they tell me that for them the operation and the steps I do are correct, so I must turn to you.
Please, do you have any suggestions to give?
