- where can I change the PX number to a higher number?
- We have added a new Font to the site, but in the options I can't add them.
- Where i can change the normal Menu to a Mega Menu in the Header Builder?

Sorry, but there is no option to achieve these things.
If you would like to change it, you will have to modify the plugin files.
If you want to see these features in future updates, please, let us know on the following topic:

Well, you will have to edit the Muffin Header Builder plugin files, you should check it there.
It won't be surely in the BeTheme files, so do not look there :)
