It would be nice to have a custom 404 page if you wanted to add a picture, etc with out doing in the the template. Just would be a nice enhancement.

But if you want to modify 404 page you can easily do it in 404.php file on your FTP.

You can keep modified file on FTP also, called for example _404.php instead of 404.php and after theme update you can go back to modified in the past file

This is how most programmer works and keep modified files on FTP safely.
