for that, you need to use popup shortcode.

You can try to put icon's html code into title attribute as below but if this won't work as you expect, then nothing else wouldn't be possible.

[popup title="<i class='ICON-NAME'></i>Title" padding="0" button="0"]Insert your popup content here[/popup]
