The WPML flags does not appear in the menu

i don't know how to make the WPML flags to appear in the menu.
I managed to make them appear only in the footer ( via widgets ) but
this is not ok, i just want them to be placed in the menu section.

you can set WPML menu under Theme options > Header & Subheader > Extras section.
