I'm using Holding and there are a few sections/formatting that I don't want to use now, but I'd like to save them for later. Is there a way to save this information within Muffin Builder, for example an "Inactive Item" section?
yes, we have such option for section items included. If you look onto Muffin Builder, you will see "Eye" icon which is between "Close" and "Duplicate" icons. It's HIDE option so you can hide specific sections from front-end and just have them visible in the back-end.
