Also I wanted to change the color of the CTA button in the header menu without changing the theme colour

To change font size of menu items, you need to use:

#Top_bar .menu > li > a { font-size: 15px !important; }

But to change CTA color, please use:

#Top_bar a.button.action_button { background: #000 !important; color: #FFF !important; }

But I am not sure about where I need to add these custom CSS code in the theme. Could you help.

Each custom css supposed to be added under Theme options> Custom CSS & JS > Custom CSS section.
