Can I use plugins that puts images into folders? For example Media File Manager Advanced or Enhanced Media Library or any other plugin that puts images into folders or categories?

    we did not tested any similar plugin so we have no idea. You must check it yourself :)

    I have tested a few and none of them worked with Betheme. So is there any other way to use categorized media files with Betheme? If You have houndreds of files it is very difficult to deal with.

    We don't have any option to categorize media files. But this is weird that plugins you tested won't work. Media files is section that has never been touched by us so plugin should work. Maybe you should try to test it with default theme? Because we really have no idea what could be the problem as media files section belongs to wordpress at all and has not been modified by us.
