On mobile, my logo seems to be right aligned which is conflicting the hamburger menu. See here: http://yachtmanagers.net/wp-content/uploads/2016/08/Screenshot_20160810-084723.png is there a way to make it smaller and left align it? Also, can I make that blue background behind the logo semi-transparent, or a different color for mobile? Thank you!

From what we see, your logo is aligned to the right side because of your custom css. So please remove your own customization and the logo would be fine on mobile as well.
