Part of header is different color & Action bar overlapping

Hi
I had set the header to transparent earlier but today for some reason just on top of the main menu, a blue section appeared. Please refer to the screenshot for details.

Also, my action bar is overlapping with the header. Is there any way I could separate them or at least align them? I tried with css but no luck.
