We use staging urls to update...
Because we use a staging site to do our updates, BeTheme doesn't register our licenses as valid...basically all of our updates are done on a url like this
sitename.staging.wpengine.com, as opposed to sitename.com, which is where we've activated the license.
We can't delete the registration either because the license is still on the live site.
We can update the theme manually, but not the plugins because they are not in the theme folder.
What do you advise? Some theme developers have enabled the ability to add both a primary url and a staging url to the registration process...this would be ideal.

We do have this possibility. When you create a website, let's say domain.com then you can register unlimited subdomains using the same key (subdomain.domain.com). These kinds of errors can appear and what you should do is this:
1. Deregister the license key from all domains and subdomains. Each one has to be deregistered.
2. Go to http://api.muffingroup.com/licenses/ and type in your license key and Envato username. You should have the information that this key is not registered anywhere - that is good news. This tool is also great when you need to deregister a key from a domain that you have removed/deleted - this tool can do that.
3. Register the key on the primary domain and then continue on the subdomains.
