Mega Menu Options Missing

We have a site we have been developing, we had mega menu check boxes checked for top level menu items in the menu editor (appearance --> menus), now those checkbox options have disappeared and the mega menus are no longer working.  

The mega menu option is no longer showing in Screen Options either.

It is still enabled in Theme Settings --> General --> Advanced

Theme has been updated to the latest version, no change...

Please disable all of the plugins, clear the cache of your browser and check if the issue still exists.
