Header issues with Header Builder.

I've pre-installed Barber theme and re-set the header to my styling. Currently it looks find upon loading the page but once you scroll a very small amount down, the orange appears, scroll more and it goes back to the original. Any ideas what this might be?

I've checked the header builder and all backgrounds set to 100% transparent as I want my menu to overlay the video.
