Hi,

what theme files you modified? What style you set for language flags under Muffin options panel?

I have not changed any theme file
I have not set anything in the theme options.

I assigned in WPML flags on the menu.

Did you set flags style under Theme options > Header & Subheader > Extras section? If you did and still does not work, please make sure that you use recent version of WPML plugin.
