We have the same issue. After installing the theme we click on the install-button for WP Bakery Pagebuilder and the plugin is shown as installed. But after clicking to any other page, it turns out that WP Bakery PAgebuilder isn't installed in fact.
(On the same server-environment we installed several sites with BeTheme – and int works propperly.)

Bundled plugin installation, activation, and updates can be done through Betheme -> Plugins.
