Menu + some other elements not showing up when importing pre-built website.

Hello! Every time I try to import a pre-built website, the menu, and some other elements don't display. I've tried a couple of different themes and it's doing it for all of them. I had some software issues, so I increased my PHP Max Input Vars to 5,000 as suggested. My PHP time limit is at 120 (they suggest 180 but I can't increase it because I'm on a shared server), but it also says the current time limit is OK. Does anyone know why the menu and some elements still won't display? It's pretty frustrating... I've used Betheme quite a bit in the past and I've never had this happen before.
