Please go to Betheme -> Theme options -> Menu & Action Bar -> Menu, and uncheck the Align Right option.

Is there any way I could change the main menu background (blue background) to transparent?

Please go to Betheme -> Theme options -> Global -> General, and check Transparency: Top Bar with menu.
