The only option we got responsible for PrettyPhoto size, is under Theme options > Addons & Plugins > Addons section. But if this won't work as you want, then unfortunately we do not have other possibility included.

Yes, you must modify theme files. Are you talking about portfolio page or portfolio items? For items is responsible functions/theme-shortcodes.php file but for portfolio page includes/content-portfolio.php file.

If excerpts are centered in means that you did something wrong. We recommend to remove blog page and create it once again. Also please remove plugins and custom css's because this could be the reason why your excerpts are centered.
