We did never tested Mega Menu with theme so we don't know if it's fully compatible but we can tell you that we saw some users using Mega Menu so probably it works. If you want, you can try it yourself.

Hi, we did checked your site in Google Chrome and other browsers and did not found anything wrong. If you look at http://pasteboard.co/awL9Q2PSj.png you see that the Logo and menu appears properly.

Like we wrote above, you can't change icon with custom css. This requires files customization.

We mean theme update, not Wordpress. But you should update both anyway, Wordpress to 4.6 and BeTheme to latest 14.2 version.
