I have for the time being saved text files for header, footer and main page so I can import them back in to get the site working, but I do need a menu and its just done nothing.

You must use the Sidebar Menu template, and add a menu to it wich has icons assigned for the submenu.

ok done all that but if i edit a menu, edit and save a page etc the whole templates go blank and the site is unusable and all the work I put into the site disappears..

Please open Theme Options -> Global -> Buttons and check if all settings are correct.

Please open your header settings and set the mobile Body offset for header to Yes.

Making anchor links (in the menu or not) is simple as creating regular links.

We initially did not think about it at first, and it removes a class from the menu that indicates the active menu. After disabling the One Page option, it started to work correctly.
