It seems an easy question, but If I go to the "Theme options" In "colors" an set the black color it doesnt affect to the menu color.

Please, also open the section options, check Columns | remove horizontal margin, and check if the display improved to what you want to achieve.

2) I just noticed that you have logo height set manually in Betheme -> Theme options -> Global -> Logo. Please, remove it, and check if the menu is shorter.

2.regarding menu height, i reduced the logo size to half. Now it is 57x61 px but the active menu height remains the same.
