You must update child theme and that's why settings overrides. If you will be updating parent theme only, this shouldn't happen. And because we did never tested the plugin you mentioned above, we have no idea how it works exactly.

With this theme you can do this with Muffin Options panel of course. You can change colors under Theme options > Colors section.

2) That may work as well but the most recent option is "TOP BAR RIGHT" works is the best option. If you don't have this option, it means you are using old theme version and definitely should update to latest one.
