Hello,The Header Builder is not working with the "Mega Menu" feature, it will work only with the basic headers included in the BeTheme.Theme Options > Header & subhead

Hello,It's pushed down because it does not have space to fit that menu item.The only solution to fix that problem is to create the submenu in one of the menu items.We do not have any other solution.
